That’s because you need to seperate the linework from the background. Think of layers like animation cells, the linework being the top. Then you can paint under it to give it a nice clean look.

I made a Photoshop action years ago that will seperate your linework from your background. You can download that here. Just drop it in Photoshop, get a nice clean black and white-ish drawing scanned in, and run it.
